All songs you sync from iTunes are stored locally on your device. When you delete a song from your iPhone, you remove it from all of your devices. However, the song you delete from your iPhone will still be available in your iTunes library or via your iTunes purchases.
To clean you library go to settings/general/iphone storage/music and there you will have an option to edit, right under delete app. press edit and then delete all. that's it.
If I understand your issue, the reason you are seeing duplicates is because you chose the "Merge" option instead of "Replace" when you synced your iTunes library to your iPhone. The songs that you are seeing with the iCloud symbol are songs that you have purchased from the iTunes store.
The fix: To manually manage music, click the Summary tab, scroll to close to the bottom, and in the Options area, there will be an option to Manually manage music and videos. Select this option, and you should be able to delete songs and such from the "On this iPhone" tab.

- Open the Music app and locate the song you'd like to delete.
- Tap and hold on the song you want to remove (or 3D Touch it)
- Choose “Remove” with the trash icon.

Playlists, smart playlists and music that you ripped from your CDs will all show up in the Music app. You'll still be able to buy music from the iTunes Store, and iTunes gift cards will continue to work as they do today. The bottom line for MacOS users is that if you don't upgrade to Catalina, nothing will change.
Another thing you can do, if you want to delete ALL of your downloaded music at the same time, is go to Settings > General > Usage on your iPhone, and select "Music." Then just press Edit, and delete it. That deletes every single downloaded song in one shot, if you want to start over.

Deleting music through Settings
- Open Settings, and scroll down to Music.
- Once you're in the Music settings, tap Downloaded Music.
- Tap Edit in the top right hand corner.
- Now you see the red minus signs to delete. You can choose to delete All Songs, or you can choose individual songs.
Open your Settings, then go to Music, then make sure Show Apple Music is turned on. If it is, toggle it off then on again. If this doesn't work, then: Reset your device by holding down the power button and home button until you see the Apple logo, then wait for your device to restart.

Deleting a playlist or folder doesn't remove the songs in it from your library or computer. Deleting a folder removes all the playlists and folders inside that folder.
If you delete an item from a playlist the item remains in your iTunes library and on your computer. If you delete a playlist or folder, the songs in the playlist or folder remain in your library and on your computer. If you delete a folder, all the playlists and folders inside that folder are deleted.
Remove download = delete from library but keep in cloud. The file should be moves to trash but on some occasions if have noticed that the file has remained in its original location. Are your files still in their original location Or have completely disappeared. Delete = delete from cloud and library and moved to trash.
