Krabi is only 2.5 hours from Phuket airport by road so it is not so far. For a honeymoon Krabi is more scenic and beautifull than Phuket and you will find plenty to do in the area. Phuket however has the better shopping. In Krabi most people tend to stay in Ao Nang or Railay.
Samui's beaches, while quieter and smaller than Phuket has many beaches that are excellent for snorkeling. People who want to relax in the beautiful tropical setting are more attracted to Samui than Phuket. Many of the beaches in Koh Samui offer stunning views of the Gulf of Thailand.

Re: How long to stay on phi phi island ? I wouldnt stay there for the whole time. Max stay maybe 3 or 4 days. Choose acvomodation wisely as in the town its party central till 5am or so.
There is no wheeled transport at Phi Phi. You can walk a little, but really that's not an alternative for many trips. Longtail is the established taxi/cab/bus, etc. If you were staying at Holiday Inn, and visited Tonsai Village for the evening, then you just get a longtail back to Laem Tong.
