The HDD connector connects to an LED on the front of the case and lights up when the hard disk is in operation. This is useful, as you can see whether your PC's working or if it's crashed. As this connects to an LED, it must be connected correctly. You connect case fans to the motherboard, starting with the CPU_FAN label on your motherboard to your CPU fan. This is important because your BIOS often tracks fan speeds to the CPU. Your graphics card often has a fan or two of it's own.

Just buy the 3.5 male (aux) ends and grab some wire. Speaker wire usually has 2 insulated wires bonded together, so you'll need a third for the ground. Just grab a spare wire from somewhere to use as the third. Connect all the wire to the aux ends, solder, shrink tube it, braid it, then do the same to the other end.
Get an extension cable and plug it into the blue port(s) at the back. They can be had on eBay for a couple of dollars. Try to find a USB 3.0 male header to female plug adapter. Unfortunately, most adapters tend to be female on the header end, or male on the plug end.
